The meaning is nearly the same. „Willst du mitkommen?“ is more general. You could ask „Willst du zu der Party mitkommen“ for example. Also it can be used to say „Do you want to come with us.“
„Willst du mit mir kommen?“ is correctly said but sounds a bit strange. It means that you are inviting the other person. You cannot say „Do you want to come with us?“ because it’s too specific to use „us“.
The other person is asked to come with YOU only.
(„Willst du mitkommen?“ is way more natural.“)
